Der amerikanischen Regierung seien die jüngsten Aktivitäten zu Ohren gekommen. Diese zeigen sich wenig erfreut und drängen den Dekan der Universität, Dean Charles Stanford, (Jim Broadbent) den unbelehrbaren Schützling zu entlassen. Doch mit diesem Problem kann sich unser Held nicht langfristig beschäftigen, kommt doch mit großen Schritten das nächste Abenteuer auf ihn zu. Mutt (Shia LaBeouf), dem Indy vom Verhalten her sehr an ihn selbst erinnert, wenngleich der aufmüpfige freche Kerl um ein Vielfaches jünger ist, bietet einen Vorschlag zur Güte an. Wenn Indy einwilligt, und Mutt bei seinen Plan mit Tat und Rat zur Seite steht, könnte dabei noch einmal ein spektakulärer Fund herausspringen. Ein mythologisches Objekt der Verlockung. Eines das Angst und Schrecken verbreitet, aber auch eine Faszination in sich birgt. Der Kristallschädel von Akator. Natürlich lässt sich Indy nicht zweimal bitten, und startet samt Anhang in eine neue Expedition. Der geheimnisvolle Schädel soll sich in einer sagenumwobenen Stadt, im letzten Winkel Perus, verstecken. Angekommen bemerken die Forscher sehr schnell, dass sie nicht die einzigen Personen sind, die das gleiche Ziel verfolgen. Russische Agenten, mit der schönen Irina Spalko (Cate Blanchett) als Anführerin, sind ebenfalls hinter dem rätselhaften Schädel her. Sie denken, wenn man hinter all die Geheimnisse kommt, die der Kristallkopf verbirgt, kann und wird man die gesamte Welt beherrschen. Diese Vorstellung gefällt Indiana Jones ganz und gar nicht.
